Sorry, I don't know about this, I never use pop3.

*Warning*: `pop3-leave-mail-on-server' has been introduced in the
version of Gnus (5.9) that is bundled with Emacs 21.3 (dunno about
21.[1-2]). It is not present in Gnus 5.10.[1-6]. So be careful not
to lose mail!
Most probably `pop3-leave-mail-on-server' will be available in Gnus
5.11 [1]. In order to avoid confusion, this option should also be put
into the next versions of the unbundled Gnus versions (No Gnus and
possibly a future 5.10.7).

[1] Gnus 5.11 is the version of Gnus that will be bundled with the
next release of Emacs (21.4). No, I don't when this will happen.
