Xavier nailed it. A \fermata on a rest produces
the log output. Removing the \fermata removes the error/warning
output.
That said, it seems that the log output was not helpful.
Throwing warnings, and comments like "not markup" without
referencing the line that caused the warnings simply creates
unuseful ambiguity that cannot be resolved easily.
