I imagine this is happening because the first notes of the right hand in the third movement aren't assigned a duration value, and so they're taking on the last one they encountered (mvt 2, probably). I would check that the first notes are explicitly quarter note duration.

I have done this on two computers to eliminate computer/software influence.
