Also, for completeness… there was also an xcode derived-data caching issue. Make sure to clean out by hand your derived build data directory (a project Clean will not do this). You can find it under File->Project Settings…

It was the clone/fetch problem with openh264 which stopped the fetch before ortp and mediastreamer2 where updated. Changing openh264 from https to ssh (git:) fixed the problem.
However, as a side note, when I downloaded the ios binary build of liblinphone-sdk and put that in the xcode project instead, it generated the same errors.

Could you try to check out a clean clone of linphone iPhone and compile again?
If you want to try and fix the stale state, perform a git submodule sync && git submodule update --recursive --init
