Follow-up Comment #1:

Thanks for your bug report. Confirmed in 3.8.1 and current stable release
branch. The GUI seems to be doing some additional logic to synchronize the
current working directory between itself and the interpreter perhaps, and that
may be overriding what is done in the startup scripts.
