This is still an issue as of ad1dbbd23f1d (3/1/16).

The list of files created twice for every build is:


  GEN      libinterp/build-env.cc
  GEN      libinterp/builtin-defun-decls.h
  GEN      libinterp/builtins.cc
  GEN      libinterp/corefcn/defaults.h
  GEN      libinterp/corefcn/graphics.h
  GEN      libinterp/corefcn/graphics-props.cc
  GEN      libinterp/corefcn/mxarray.h
  GEN      libinterp/corefcn/oct-tex-lexer.ll
  GEN      libinterp/corefcn/oct-tex-symbols.cc
  GEN      libinterp/version.h
  GEN      run-octave
