Follow-up Comment #18, bug #46063 (project octave): Another possibility is to have configure generate scripts containing subsets of configuration variables that are needed to generate things like defaults.h. Then defaults.h could depend on the script instead of Makefile and changing Makefile in some way that is unrelated to the configuration variables that go into defaults.h wouldn't cause defaults.h to be rebuilt.
