On global packages the two dirs are not nested

/usr/lib/octave/packages/io-2.4.1/i686-pc-cygwin-api-v50+/
/usr/share/octave/packages/io-2.4.1/

They have the same separation of octave tree

/usr/lib/octave/4.0.0/exec/i686-pc-cygwin/
/usr/lib/octave/4.0.0/oct/i686-pc-cygwin/
/usr/share/octave/4.0.0/m
