Follow-up Comment #1:
On my system, when the command window has focus there is no cursor shown in
the editor window. I don't know why this is different on your system, maybe a
different version of Qscintilla2 or a different window manager affecting
behavior?
In bug #43671 it was decided to not hide the cursor but instead have
contrasting colors for the title bars of active and inactive windows that can
be customized. Based on the outcome of that bug, closing this as a duplicate.
