Follow-up Comment #5, bug #56904 (project octave):
I'm using linux mint debian edition.
I removed the old version (1.3.9) and installed the 1.4.0 (manually)
After recompiling octave:
>> __have_feature__ ("GL2PSLINEJOIN")
ans = 1

and that notch is not present any more. So, main problem solved.
Still, when zooming, the mark is not a perfect circle, the decagon is still
present BUT looks a bit smoother at the corners.

Anyway, it is way, way better now.
