Strange, it should just start compiling them when you run `make' in the 
java/swarm directory..
The only other difference offhand is that I usually do builds in another 
directory, i.e. I do

cd build/swarm
$HOME/src/swarm/configure ---srcdir=$HOME/src/swarm [etc]
