Okay, I figured out what the problem with MiKTeX was and I can run 
"bibtex --min-crossrefs=100" directly from the command line and get the 
result I expect. Still, even though I've set tex-bibtex-command to 
"bibtex --min-crossrefs=100", when I run BibTeX from Emacs using C-c C-c 
 the --min-crossrefs switch has no effect. Therefore, it seems that 
tex-bibtex-command is not the appropriate place to set the bibtex 
command. Is there another variable or function I need to set? As an 
example, for a file called test.aux the command I would like Emacs to 
invoke is

bibtex --min-crossrefs=100 test
