There's a patch that is supposed to implement AT89 support for
the STK500v2:

I have not processed this patch since it completely messed up
unrelated portions of the AVRDUDE code, but if you want, you might
give it a try, or ask the author whether he could send you an update
patch against a more recent AVRDUDE version.
