I've just tried to reproduce the issue with the development version of
AUCTeX with TeX-show-compilation and TeX-process-asynchronous set to t,
but I don't get that error.  Step 5) compiles foo2.tex and isn't
confused by the error in foo1.tex.

I also don't get that error with AUCTeX 11.87.2 from ELPA.

However, I think it's pretty unlikely that the problem is caused by
Aquamacs, so it's probably a problem with the AUCTeX version that's
bundled with Aquamacs.

You might want to try the AUCTeX version from ELPA instead of the
built-in one.
