Yep. This is 'normal' behavior with Win32 GTK+ 1.3 builds.
Popped up first time when the custom layout was introduced 
(renderprefs.c)

On my site it says:

a. gnubg.exe build 030816, the 'normal' one
with GTK: GUI (Graphical User Interface) 
 0.14-devel   Build 030816   (550 KB) (ChangeLog 1.1272)    
Self-extracting zip file with gnubg.exe

030816: Stable but 'GDK Warning' possible (minimize that window)
