As I suspected the major problem is the libraries provided by Adlink for the PCI-9812 card that I'm using in place of the PCI-DAS4020. They are far too inefficient for this sort of application (just running a simple double buffered acquisition chews an entire Athlon 2400+ processor). We're now tossing up either writing a new driver for the card or ditching it totally and trying to integrate an ICS-645 card that we also have kicking around.
Unfortunately there is not much in the way of information on low-level control of the PCI-9812 so it might be back to the drawing board for a while.
