I think it has likely been this way since the beginning of these backups, which goes back two months or so. Each day I've glanced at the cron email that I get, and the file additions and deletions have always appeared to be what I would expect.
I don't believe there to be an issue with the choice of files.

I'm including the latest log in my reply to Kenneth Loafman in a moment.
