Doing it in the running Emacs is currently impossible to do correctly
for packages that are already loaded (in an earlier version) and change
certain implementation details. So either Emacs grows the necessary
infrastructure to not fail in these instances or we need to reliably
start a new Emacs instance for the compilation.
