I'm afraid the warning text is wrong here. Assuming that
the files in /usr/local/share/lilypond/afm/ really belong 
to your currect Lilypond version, I'd recommend that you 
remove all pk and tfm files in your working directory
/home/nemo/documents/musique/Jazz/Atrain/
Hopefully they shouldn't appear there again.
