Your suggestion about removing files from c:\cygwin\etc\profile.d to
some temporary directory worked. I can now type commands after removing
lily-miktex.sh and zlily-profile.sh and lily-python.sh.
Does this mean I don't need these files?

Hmm, did you install as administrator? Have you
tried running as administrator?

You could try moving the files in c:\cygwin\etc\profile.d\
to some temporary directory. If it works better then, try
to return the files one by one and see when it breaks.
(This is really a wild shot.) Another idea is to press
CTRL-C in the hanging window and see if you get a working
prompt.
