You can use the gtp command "quit". This exits
gnugo and shuts down the engine.

Or use clear_board to start a new game. Basically GNU Go doesn't
particularly care about the outcome of a game, it just generates moves
in positions where it's asked to make a move (or possibly resigns
itself, if that option is turned on).
