The output says it built, so you'll have to find why midi2ly does not run.
You may try things like
python -v scripts/out/midi2ly --help
export PYTHONPATH=$(pwd)/python/out
python -v scripts/out/midi2ly --help
And have a look why this in make/lilypond-vars.make
export PYTHONPATH:=$(builddir)/python/$(outconfbase):$(PYTHONPATH)
does not work for your system.
What version of python are you using?
