where did you install it ?
how do you launch it ?
did you also installed it through the freeBSD packages distribution system ?

when you call "lilypond" you get the one installed through freeBSD


try instead to use the full path of the lilypond installed with the lilypond installer : /installation_path/bin/lilypond
