You didn't really answer the question, namely exactly how you used LilyPond to generate the PNG files (the input file and the commands you used to produce the output).

Please note that lilypond-book is one option to produce HTML pages with embedded LilyPond code.

How exactly are you trying to produce your learning notes? Are you
using lilypond-book snippets? Are you using lilypond scores with lots
of text markup blocks?

If you tell us exactly what it is you're trying to do we might be able
to help more, or come up with even better ways to do your task!
