My guess is that you have a stale configure script for the microcode which doesn't know about x86-64 native code. Rerun autoconf in the `microcode/' directory, or run `make maintainer-clean' and then start over. Also, run `git pull' again -- I have just pushed a fix to an unrelated problem that would probably rear its head later in the process for you.
