I reinstalled the 64-bit toolkit on my 64-bit machine and have the same issue.  Did you add some extra symbolic links for you libraries?

The includes are in /usr/include/Cg
The librararies are in /usr/lib64 and symbolic linked in /usr/lib/x86_64-linux-gnu/

I just installed the latest NV Cg toolkit and it worked fine (Ubuntu 12.04 as well).

You didn't install the 32-bit toolkit on a 64-bit machine, by any chance? (Although you'd probably see a bunch of other linker errors too, in that case).
