I don't know which one has been historically the first one, but the
ATmega256{0,1} might be the prototypes.  Initially, they were known as
just ATmega256, the distinction between the 64-pin and 100-pin
versions came later.  For simulation purposes, you don't have to care
for that at all, as it's basically just different pinouts of the same
chip.  (I.e., the 64-pin versions have some peripherals which are
present, but don't have their pins wired to the outside.)

Just compare timer 1 of the ATmega1281, and timer 1 of the ATmega128.

You'll find the very same differences again, when comparing timer 1 of
the ATmega8 against timer 1 of the ATmega88.

Alas, I don't think there is.  It's just I eventually became part of
that history myself now. ;-)
