Have you ruled-out a memory leak? 
It should be possible to equip your app with handlers so that 
you can kill off Rasters and other probes.  Look at heatbugs for
an example of how to do this.

If it is possible to run (and rerun?) your application without
graphical things without freezes, that would suggest a problem with
the GUI.

Other than a memory leak or GUI-related memory or resource leak, I can't
think of anything.
