I am facing the same problem!!!
The only explicit reference I have found about analysis of 'simulated' data
is in Gilbert and Troitzsch (1999), simulation for the social scientist,
Open University Press which suggest using the techniques developed by
experimental researchers. They also suggest to take a look at Box et al
(1978) Statistics for experimenters, Wiley, New york.

For what concers the packages R seem to be a very flexible tools. you can
download  the version for windows from:
www.ci.tuwien.ac.at/R/bin/windows/windows-9x/base/


Practically, I am going to perform some ANOVA to test the importance of the
stochastic elements included in the simulation, and then try to test for
significance of differences among runs.

It is not much but I hope it will help...
