Emacs and Xemacs are not the same thing.

Emacs loooks for startup files like .emacs in the user HOME directory. 
If you go look in your system/Environment settings, you can see what it 
thinks home might be. Another way is to open the cygwin terminal and 
type "env" to list out the environment.

XEmacs has its own convention for startup files.  After you find where 
your  home is, then open emacs and use their customization tool to make 
some changes and save settings. You will see the xemacs configuration 
files pop up.
