On the main menu, go to Options/Mule/Set Coding System/For Saving This 
Buffer
(or if you prefer M-x set-buffer-file-coding-system)

Then you can choose between "unix" and "dos", among many others (hit tab 
to see them).  When you save, the carriage returns will either be 
excluded or included, respectively.
