It's a debian package, isn't it? Try to run /usr/lib/gnokii/gnokii
(this is the real binary) instead of /usr/bin/gnokii. Is the problem
still applies?

Maybe the initialization takes too much time and the /usr/bin/gnokii
aborts the program.
