installer.pl does not set up opachtdocs and intrahtdocs in koha.conf, resulting
in all the CGI's not working. The error messages (in the web server's log file)
shows things like

HTML::Template->new() : Cannot open included file /usr/local/koha/intranet/htdoc
s/default/en/intranet-main.tmpl : file not found. at /software/perl5/lib/site_pe
rl/5.6.1/HTML/Template.pm line 1553
[...additional lines skipped...]

After putting opachtdocs and intrahtdocs into koha.conf (pointing to the two
intranet-tmpl directories), the CGI's started working.
