http://code.google.com/p/lilypond/issues/detail?id=3025I don't really see how this could be sensibly different: consider the situation where you have three staves and mark a note in the middle staff as being cross-staff. Should it connect to the upper or lower staff?
The only thing that might be feasible is to emit a warning whenever a stem marked as cross-staff does not have a stem direction.
Which is sort of a heavy-handed approach (as \stemUp and their ilk are a lot of typing), but probably the only thing reliably working under transposition.
