Seems your auto* tools on Cygwin are broken somehow.

@WINDOWS_DIRS@ is supposed to be replaced in Makefile.in when
generating a Makefile out of it.

I could offer you a bootstrapped tree (i. e. configure generated on my
FreeBSD system) if it helps:
