If you just link them at the command line they will become copies upon packaging. If you truly want to use links you put a line in the toplevel Makefile.am for the link you need created. I emailed the automake folks about preserving links but they did not give me an answer. whatever you prefer to do. If you are just going to create a link at the command line I think you just treats the link (in git) as a regular file. I have not seen documentation on this but I have seen dogs stating that git supports links.
