Although a bit messy in the non-flattened case (when/if it's committed,
I'm switching to --enable-flattened), this does seem to be the best
suggested organization.

This isn't completely a bad thing. It does prevent library/header
version mismatches. Besides:

$ du -s ...
1506    /opt/GNUstep/System/Library/Headers
22568   /opt/GNUstep/System/Library/Libraries/ix86/linux-gnu
