I wouldn't call either of files *supported*, since as far as I can
see, neither of them have ever been installed on a user's system.

I don't think this is necessary.
On my system, I have a copy of vim/lilypond-ftdetect.vim (from the
source tree) installed in ~/.vim/ftdetect/lilypond.vim , and the
LilyPond filetype for LY files is automatically detected, without
using a ~/.vim/filetype.vim.
Do you need a filetype.vim?
I'm running Vim 7.2, and it's possible that older versions of Vim might
actually need it, I don't know.

The rest of your points look fine, IMO, but I'm not sure about the
filetype.vim parts.
