Just a thought: You might have some luck feeding the Sibelius XML to music21 http://web.mit.edu/music21/doc/systemReference/faq.html and then re-writing the XML file to feed to musicxml2ly.  Music21 is open source, fairly powerful, and somewhat Lilypond aware.

There are messages related to slurs, and it seems Sibelius mixes slurs and ties happily…
Could there be such a problem in your Sibelius files?
