It's tough. Most people say "use gnuplot" but I find gnuplot really icky.
I'm fond of Jgraph, which is a great tool for making postscript graphs
out of fairly simple specifications. It has a home page at

It's not suitable for exploratory work, though, more for publishing a
finished graph. For that stuff I think you need to go to the
commercial packages like S+ or Mathematica.
