I would guess the attributes for magic damage calculations would be
different. (Intelligence instead of Strength, Magic Resistance instead of
Armour Class, etc.), but the formulas could be the same. That way, similar 
values would lead to similar results. 

But apart from the basic calculations, there would be situations where
either magic or melee would be the better choice. There might be monsters
that have a thick hide, but little defences against a spell, whereas
others might be totally unimpressed by the most powerful magic, but are
easily brought down with a few sword strokes.

However, just as you said, when it stands magic against melee, both
combattants should have equal chances, given similar strength.
