I think your problem is that you need some quotation marks.

twogtp --black "gnugo --quiet --mode gtp" --white "gnugo --quiet --mode gtp" 
--games 100 --sgffile games.sgf --handicap 2

(All one line.)

This should produce 100 two stone games with sgffiles labelled
games001.sgf, games002.sgf, etc.
