By default, Lilypond expects timing to be consistent across a score. I'd suggest reading http://lilypond.org/doc/v2.12/Documentation/user/lilypond/Displaying-rhythms#Polymetric-notation to see if you can change this to your satisfaction.
Apologies - I'd not read the top of your score to see that you have done this. From printing a couple of the pieces of the score individually, it looks to me that they are actually different lengths, and I know Lily can be confused by this. Viola 4 seems to me to have 17.5 complete (semi-breve) measures, whereas I think viola 3 has only got 16.8125. I may be wrong about the exact numbers, but I think this is something worth checking carefully.
