I've updated Octave.app 4.4.0 beta5 to do this. When you download and run it, you should see an empty list in "pkg list". Packages installed under Octave.app will not be visible to the Homebrewed octave, and vice versa. The downside is that you'll need to reinstall all your packages under
Octave.app. But the upside is that neither of them will crash now.
